There is no 3.5" disk option. You just select the disk type (Amiga, IBM-PC, Atari ST), etc. and that is it. A 5.25" disk drive needs to have the TPI set to the proper value if you are using a 5.25" drive - otherwise you don't need to do anything except copy/image the disks.
